Currently, in On-boarding Configuration, the setting "Company number for On-boarding Pages Logo" can only have 1 company number in it. Most all other portal things allow for multiple companies. We are getting ready to deploy on boarding and we have multiple companies.

We are in the same situation. This affects the logo as well as the company name in the maintained EEO Self Identification form. However this goes deeper with the portal name and url. But this would help.
