We currently utilize Field Time and that has a feature that allows us to manage the phases that a superintendent or foreman can see when entering time. It is specific to the resource so that our PM can limit the options for the field to see and get time in the correct places more often. Currently we only see an option to deactivate a phase in Vista (which we are not going to do) or create a custom lookup with a checkbox that shows whether it is active in portal. This is better but does not allow us to do it by resource so on large jobs with many foreman and supers, it does not work well and still opens up the opportunity for people to charge to phases they shouldn't be charging to.
This is holding up our abilty to transition from Field Time.

We tried deactivating not only the codes, but the cost types as well and they still show up in the timecard portal. And, there is no warning when a deactivated code is selected. This is a big problem.

Yep, you have that correct. Timecards is the main concern here for sure. I can't really think of other places that it would be needed in portal.

It sounds like you have two major needs with this request:
You need a new page in the portal that you can give PMs access to where they can assign specific phases to specific Foreman.
You will need the phases limited to the ones assigned to a Foreman across the Timecard, Field Ticket, and Progress Entry modules.
Are there any other places in the portal where the phase lists should be restricted? Or is this mainly a concern for timecards?
